While I love PMMM crossovers this one sounds a little too much one-sided. The girls sound completely helpless. If there is more I hope there is more balance, it would be better.

Pretty much this, You can't balance something when the weapon involved was ment to be the anti-weapon in the first place. Put Touma in a scientific setting, he'd be useless, now put him in fantasy? He's the Deus Ex Machina.
I guess I'd need to read to aru majutsu no index to understand. But still this stories risk to become boring if they are just: Touma saves the day from in a bad situation in the PMMM anime. What is next? Touma saves Madoka in the third timeline?

You object to this? If your definition of boring is "hero saves the day" then go back and watch the series again. I prefer to watch Touma bludgeon the angst out of PMMM with a 2x4.
I'd rather see the magical girls overcoming these obstacles by themselves with sheer determination and punching despair in the face rather than being saved by Super Mega My-Hand-Can-Destroy-Demonveins Touma.

The problem is the PMMMverse is not shounen nor your typical magical girl universe and thus defies most of those tropes. You can't punch out despair there. That's why this author brought in a game-breaker like Touma. Bringing in a character from a universe with different rules was the only way to resolve the mess the girls have been ensnared in since the PMMMverse is a place where the rules are against you from the very start (hence why Madoka had to become a conceptual entity and rewrite the universe and its rules in order to save the day).
