Most likely Super Robot Taisen, the thing Yuyuko and Youmu is in is similar to the GP03 Dendrobium in Gundam.

Oh man, seeing the girls in these ships, wouldn't be awesome if Touhou was made into a shooter game?

If you guys are going to bring up SRW, I'll suggest Gundam Generations instead since that allows large units like battleships to take up more than 1 tile.

The Oversized units thing only applies to the most recent G-Gen games (Spirits, Wars, World and now 3DS)

I'm probably more than a little late pointing this out, but does anyone else see Alice and her dolls looking sort of like the player ship from Image Fight (which made a cameo in R-Type Final as the Daedalus)?
