From what I remember, Illya wasn't turned into a homunculus until after Kiritsugu had betrayed the Einzberns and they needed to prepare for the Fifth War. So if the happy family would have been there, then Illya would be able to age.

Then again, If everything did go smoothly for Kiritsugu, then Shirou would never come into his life...

No she was altered while still in the womb, I'm pretty sure it's mentioned at some point in the novels.
