Also, the hate the sisters get is ridiculous. They were actually absurdly reasonable and patient throughout that entire SSiB manga considering the Gensokyo gang was literally invading their homeland. They would have been perfectly justified in executing everyone under those circumstances, but instead they gave everyone a fair shot at defeating them, and then even spared them after they all lost and let them off with a glorified slap on the wrist. Even Reimu herself admitted she was having serious second thoughts about it all because she and the others were the bad guys in that situation.

As I see it, all the hate the sisters get is just fanboys raging at their favortie Touhous getting stomped, and maybe negative reaction to the Watasuki's subtle contempt for Earthlings, but let's face, everyone whose powerful in Touhou is condescending up until they get their butts kicked.

Totally agreed. It's especially silly when you realize that the sisters have both

A.) Done nothing wrong t any innocent people ever as far as we know.

And...

B.) Yorihime didn't even curbstomp them as badly as some make it out to be. She calmly analyzed everything they threw at her (some of them even coming close to winning in the process) and came up with the appropriate counters, and then after defeating them all, fair and square, she let them all go home save Reimu (whom pretty much no one missed, if Aya's rather heartless comment about getting a new shrine maiden could be considered the norm for everyone's reactions), who was only asked to stay so she could demonstrate her power (which is the same as Yorihime's, though Reimu is far more inexperienced in using it) to the Lunarians.

It's especially ridiculous when you consider that almost everyone in Gensokyo, save a handful of named characters, is technically antagonistic towards humanity. Freaking Byakuren herself stated that Gensokyo is basically a cattle farm for the youkai/spirits/gods (the regular residents give the youkai and gods the fear and faith they need to live, meanwhile the people Yukari brings in from outside become food for the flesh-eating youkai) in SoPM and Kanako agreed.

...why would Sakuya know that there is vacuum in space?

Also, I think that the main reason why Watatsukis are hated is that they feel pretty mary sue typeish, for some reason.

Well, the world in Gensoukyou still works like myths.

Heaven is up in the sky, and hell is deep underground. There can be castle under the sea where everyone wears courtesan fashion despite living underwater. If Gensoukyou is based on western myth, it could even be possible to find turtle under the earth, and elephants; as well as seeing heavenly objects revolving around the earth.

Patchouli also said to Eirin, they are flying to the moon they see is floating in the sky. That's not Moon the Earth's satelite where Apollo missions are sent. Their moon is located in a totally different reality.
For creature of myths, the sky is limitless.

You are forgetting other good point for them like while they have the same superiority attitude of their people the Watatsuki sisters are more reasonable and less racist (without counting Sagume) heck they treated Reimu like a guest despite she was their prisoner and hided a human for 3 years when they were young. Let's not forget that they are ones of the few Lunarians who don't treat the Moon Rabbits like tools
And that during their fight Reimu and co. had some handicaps or problems: Marisa had her magics weakened by moon atmosphere, Sakuya lost because she tried to win whit flashy move, even Remilia said it, Remi... well do you know that big thing called sun vampire great weakness? And Reimu didn't go all out for personal issue.
