I think Soundwave is lamenting the fact that he kicked a dying Megatron (the Transformer Movie) out of Astrotrain to lighten the load (though to be honest that's kind of a misnomer since in space the weight wouldn't have had the huge affect of slowing Astrotrain down) out of a pure logical decision. Still his emotional subroutines are making him guilty for abandoning his commander.

But wasn't the one who dumped Megs Starscream? Maybe Soundwave regretted not stopping him.

According to TFwiki, there was supposed to be a scene where Soundwave would've tried to take leadership for the sole purpose of having Astrotrain go back for Megatron without contesting his orders, but it was deleted to save time.
Personally, I like to think that Soundwave voted yes to having the other wounded thrown off the ship to conserve all available resources to getting Megs back to full health.
