Because they would cover more of Keine and either Rin or Mystia's face depending on the angle. They were too inconvenient.

Canonically, she's never actually had any.

She talks about having wings in her interview with Eirin and is drawn in official material with wings (not by ZUN though).

Keine isn't a cow youkai (despite many jokes about her resembling one). She's a were-hakutaku (a hakutaku is a youkai that's basically a lion with horns and extra eyes, though Keine is only ever drawn with the horns).
