Right now, we have no way to ascertain how exactly she functions.

All I could see through my mirror were things after she came to life as a tsukumogami.

The return of her biological functions wasn't because she became a human again, but part of her transformation into a youkai.

In the same vein, the reason she still has her youkai powers is because she is one.

She has Miyako Yoshika's memories and the body of a tsukumogami, but she is someone else altogether.

A cobbled together product of random coincidence... that is the "true nature" of the woman now walking across Gensokyo.
