Gojou's eyes are suppose to contain "limitless" cursed energy, which is why he has to cover them all the time. If he kept them uncovered for too long his energy would leak out and corrupt him and everything around him. This match-up then would come down to skill of use as opposed to power, since both sets of eyes would essentially cancel each other out.

Well, "unlimited curse" is more a concept than a true state of being; and concepts without form can't be outright killed by the Death Perception, only dispersed. So while Shiki could disrupt Gojou's powers, Gojou's powers are more like a phenomenon and Death Perception can't kill a phenomenon. I mean, that would be like "killing" the concept of a storm or earthquake. Those are natural phenomenon that always happen. If you "killed" them that would literally be destroying nature itself, which the eyes can't do. Gojou's eyes aren't a curse in of themselves, but more the very nature of curses, which always exist so long as living beings exist.
A fight between the two then would be decided in the first few moments of the battle. If Shiki could take Gojou by surprise and find his point of death; Shiki win. But if Shiki let the fight drag out, he'd be curbed stomped.

That honestly depends on which Skiki we are talking about all three(four) of them have different limitations.
Shiki Tohno "Sir not depicted in this picture." seems to have the greatest limitations(Baring his discount possessed knock off.) as there are both things he literally can not perceive the death of as well as things that he can technically perceive the death of but just by looking at them can cause him literal brain damage. (At least during Tuskime).
Shiki Ryougi's, "Miss actually depicted in this picture." limitations are a lot less clear. On one hand, she supposedly has to be able to perceive and somewhat understand what she is trying to kill as well as it not being destroyed/dead already, on the other hand, she literally kills spells, invisible near-instantaneous psychic attacks and in one case fate. (Or that time she killed the fucking future. A character in her series had the ability to see the future, but by doing so they lock that future into happening. Skiki said "lol no" and killed it making the future uncertain again.)
Then there is 「Shiki Ryougi] A separate personality inside of her that is connected to the Root. Which is sort of like the sum of knowledge of the entire universe, past, present, and future, as well the origin point and ending point of all souls... It's complicated. Basically, she's borderline omniscience. This means she can cut and kill just about anything, possibly even including concepts.
Then there is SHIKI Tonho but he doesn't really have Myestic Eyes of Death Perception rather a weaker imitation so let's ignore that mess for now.
So coming back to the original questions. Can Shiki Ryougi Kill cursed energy and/or Gojous eyes and can she take him in a fight. As long as whatever Gojou's doing is not instantaneous and she can perceive it then yes she can probably theoretically cut it. You'll note I use theoretically there. To kill something she actually has to you know be able to physically cut it. She absolutely can and has been overwhelmed before.
See other than a cursory glance at a wiki I have no idea what Gojou is really capable of. But given what I have seen of few youtube clips of the show it appears to be a semi-grounded combat action universe. So while there were some superhuman feats in it was nothing that blows Kara no Kyoukai feats out of the water.
So I guess it boils down to ability match up. Shiki has Nuaseverse peak human physical conditioning (Essentially what would be somewhat minor superhuman abilities in our universe) She is a skilled fighter though ironically one more skilled in a weapon she normally doesn't use. Insane level of pain tolerance. A Magical Prosthetic Arm that is super durable and enhances her strength that also allows her to both grab things at a distance behind her normal reach and none tangible things as well. She is also trained to and has experience fighting both superhuman and supernatural combatants both on her level and above. But at the end of the day she is still human and can be overwhelmed and/or worn out. Unless of course「Shiki Ryougi] comes out to play at which point she jumps from minor superhuman physical abilities to blatantly overwhelming superhuman abilities as well as near-perfect knowledge of basically everything.
So if Gojou can hit with her mystic bullshit faster than her ability to react or spam stuff in sufficiently large quantities from multiple angles he probably wins. If not then it depends on if he is quick enough not to let her engage him in close combat. Unless he has the ability to rapidly disengage if she cuts her way to him he has probably lost. So I guess in that case it turns into an endurance contest whoever burns out first or makes the biggest mistake first loses.
Honestly, I could probably give a definite answer to this question if I was willing to do more research on if Gojou would win or not but I have already spent over an hour on this post and I have more important things to do.

I'll note that it's Ryougi Shiki, the one in the picture, I was talking about. Anyways, going off on cokerpilot's analysis, I'll just say that Gojou seems pretty helpless unless he somehow pulls off Hollow Purple while fighting Shiki and even then, she can just kill the spell before the effects take place.
And well, Void Shiki can just easily take care of Gojou if all else fails ¯\_(ツ)_/¯¯
