Don't underestimate Isaac, man's resourceful and determened as hell, with any luck he'll last long enough for Reimu to stop fighting and give him a chance to explain himself why he's here and why are all these nightmareish monsters all about.
Isaac Clarke is basically the "Chuck Norris of Space". But I'll agree... this is quite the pickle.
Maybe she's just running up to him because he's one of those "males" she's heard so much about in textbooks. (...though now I'm imagining her running up to him like a Twitcher...)

He's in the safest place he can be other than the human village Keine is protecting. Reimu here probably thinks Isaac is some kind of strange youkai thief out to get her (empty) donation box and is out to teach him a lesson. She definitely wouldn't kill him, and they would probably have a nice evening tea after Isaac explains his predicament. But really, to come from eldritch abomination filled Dead Space to Gensokyo, he is one one of the luckiest.
How he got into Gensokyo is the real mystery here. Perhaps he was gapped to safetey by Yukari?
But isn't there still the fact that Isaac is insane? Even if it was just the Marker, it could've still rubbed off on him permanently. And, of course, some of the necromorphs could've came with him...
