I think she sensed the situation and decided that those crayons might cheer Sakuya up or something.

I think it's a definite possibility, especially because when she said "I'm out of crayons." earlier on, her crayons were still mostly intact; however, because Sakuya couldn't see them, she had to go on Flandre's word. It pretty much implies that Flan already knew that something was wrong.
