Maybe It's like some RPGs, you rank up your EXP points but you can only put them to use if you rest at an Inn or Camp, or like the Souls series, where you bring your souls to somebody or a bonfire to put them into a stat

Other RPGs (or other games with RPG-ish elements) reward power ups with completing specific events or doing things like finding all the hidden items in sandbox games.
Maybe the hot springs are like plasmids in BioShock, or the Installer Ports in Ar Tonelico. (AT2 actually used baths to activate the Installer Ports...)
