He did lose it but he found it again recently on an old back up drive he had lying around.

Guess the HDD fell into Gensokyo, landed somewhere in Muenzuka, got picked up by Rinnosuke, got stolen "borrowed" by Marisa, then got misplaced somewhere before Yukari came across it and gapped it back to ZUN's house.
