Cloud shouldn't be shredded. He should be skinny to the point of sickly. He wasn't that big to begin with, and then he went on without eating anything for 5 years. Cloud's power doesn't come from his body, and that's supposed to be one of the freaky things about him.

As far as I remember it's the Mako that's making him stronger. He and Zack went through the same treatment, but Cloud took it better than him (in the long run). And he takes a "second" treatment when he falls into the lifestream later on, so yeah, Cloud is ridiculously strong without being buff.

Not to mention it’s not like normal human world logic and strength matter in their world of magic science. Reminder that Tifa can punch nuclear explosions and suplex creatures 10x her size, despite being pretty much a stick. If anything, the Materia gives more power than just normal human power.
But I also will find it weird that Cloud would NOT be at least somewhat muscular, given the weapon and his occupation as a “mercenary”.
Not to mention, I’m pretty sure time passed after his incident with Zack so he surely had time to recover, even for a bit. From what I remembered, when he was experimented on, it didn’t look like his body had completely atrophied either. It was more of a mental than a physical problem, and as you said, Mako magic.
