I believe the commentary is just mentioning how things actually go in the game, and contrasting it against the less game-like circumstances of the comic.
Considering that the Kongou-class can go off on missions on their own and Suzuya and Yamato nearly did if they weren't caught, it seems like it's more a regulation to which everyone is supposed to adhere rather than an impossibility for the ship girls to just go out on their own.
