If Aya's reaction is something to go by, Reimu being "kidnapped" in CiLR wasn't seen as a big problem, and she simply talks about finding someone else.

Yes, but some people just don't want to believe it. Probably because it would mean that stuff like Marisa being Mima's apprentice or Shinki being Alice's "mother" are not canon, and people got affectionated to stuff like that..

The only thing ZUN's really confirmed one way or another is that if there's any contradicting canon between the PC-98 era and windows era, you take the windows era cannon as fact.

ZUN's specific words as far as the canon of PC-98 was other than admitting contridicting facts, he said "I won't say it's NOT canon".
